I recommend outputing and editing as uncompressed image frames (tif format). This willsave you tons of time, but require more disk space. Then do final compression of your edited movie in your editor. If you don't have an editor, look at virtua dub. Also if you have pro-pack take a look at the demo version of batchgen in freestuff.
