Don't have the MilBoys pack, but if it's anything like the pack for the girls (and I guess that it is), the pants (or shirt) is divided into material zones; so to make a pair of shorts you'd texture the upper part (the shorts part) and transparency map the parts you don't need to show. In the girlpack the pants have these zones: Capris Shorts Pants Band So: Texture the shorts part, transmap the pants part and probably the capris part, and you'll have neat shorts.
