It's true that .pcf currently doesn't support multiple seed files - there are plans to improve it sometimes in future, but it will probably take a long time. In the meantime, the only solution will be to use the .obj containing the largest unmodified portion as seed. Because both your original files ship together and can't be bought separately, you will be safe doing so.
