Jen, whats really importantant with the groups is they each have to be made positive before each added negative item. its a bit of a pain creating your own glass and it might be easier to try with an imported glass. I followed the same tut you did and had some trouble with it at first. But you don't need to ungroup anything and you shouldn't, that just gets downright messy. Instead simply pick the 2nd rock out of the bottom bar and go into its attributes and change it to an intersect. It will still be in the group but it will change its function. Another thing about imported vs own, I can't make a nice rounded rim in bryce. I'm sure its possible but its just easier using a premade glass. FWTempest made some beautiful glasses, they may still be in the freebie section. And if you get real loopey from the meds you may want to model your own in Wings3D. Its free and it can do quite alot.
