I agree with RHaseltine. AFAIK, when you generate a gif with transparency, you have to specify the color from the palette that will be transparent. Any anti-aliasing, as someone mentioned is going to screw up the effect. PNG also supports transparency but it is not supported correctly in all browsers i.e. IE for Windows).
