I had this porblme so many times ;( .. or at least somehting simmilar... your vertex ordering is getting confused in the modeling application you are using. The vertex ordering of the .obj you use for the MT HAS to have the same order as the original.. how to get over this ? I guess it depends on what modeler you are using ? .. Best Wishes.
Hard to say without knowing which modelling app you used and how you went about it. If you made the morph on one boot and then mirrored the morph, for sure it will have changed the vertice order. If you did any merge points, deleted and recreated polygons ( even if you end up with the same number of patches) same thing. Basically when you are making morphs all you can do is move the vertices around.

zach, I think the answers above are right. Somehow the vertex order is FUBAR. What app are you using? For future reference, you might want to look at Anim8or, if you don't already know it. It's free and totally compatible with poser for morphing. I use max to model, but make all my morphs in Anim8or.
