Look through the files that are missing links (not the missing files themselves; the ones that are calling for them). Can you just uninstall some of those instead of fixing them? If it's not something you use often, it'd probably be easier to get rid of it and re-install next time you need it. Hopefully a lot of those would be the cause of several missing files, so you might be able to eliminate the need for three or four textures for each file you get rid of. If you're really die hard, you can start with a fresh, empty runtime, and install stuff as you need it. I don't know that I've ever had that kind of self-control, though. ;)
