I've never had to turn transparecy on when using xcu. When you have v3 loaded into your scene go to the xcu library and apply the default option (right at the top of the list).

This will set all the body textures to No Freckles and set the tranparencies.

If you are still having trouble, go to the materials room and make sure your tranparent areas (eyebrows, lashes etc) look like this.
