*It should be able to do this, as long as you are able to generate a decent mesh correlation datafile for the changed mesh(es).  I would approach it by re-grouping the mesh before making any shape changes to it, then running the comparisons and using the resulting datafiles with the re-shaped mesh.  The closer the two meshes in a comparison are, the better the results will be.  Since you have a point in the process where the shapes of the two compared meshes could be identical (although the grouping is changed), I would use the script at that point.

I haven't tested this technique, however.  It should work.
