1)  It should help if the target surface is slightly displaced from the source (larger).

3)  Can you explain the error you're getting, and the context?  I can't test on a Mac, but there shouldn't be any error because you aren't screening by material....

4)  This is optional and not necessarily well-implemented.  It basically creates a bounding box which the user can move to define selected or excluded areas for vertices in the run.

5)  With large meshes, analyses can currently take awhile.  I haven't been able to do extensive timing tests on multiple computers.  Perhaps Spanki can help with an overview on this level....  The next step, at any rate, can't be undertaken until the script automatically stops analyzing when it has finished.  Click to start it, let it run its course, then proceed.  You might want to get a cup of coffee, or maybe even go out for pizza, if you're handling large meshes on a slower system....  :(
