Replace Character really is only designed to work with figures that have the same rigging, but if you can contact support with the details, it is something that should be investigated to make sure there is not an issue.

I would just save the whole Animation as a Animated Pose and then apply it to the new figure (make sure you have use Universal Pose in your General Preferences selected before adding to the Library)
