Sounds to me like it took so long to reboot because it was doing a system recovery....

Do you have a recovery partition on your hard drive? Have some programs disappeared on C:? Have you tried various programs to see if they are still working?

I would do what pjz99 says and start backing up everything you can...computers just don't shut down and not come back up for no reason ;o).
