Are you loading a PZ3?  If so, check the animation bar and make sure you're on the same frame.  I've done posing and fix up especially with dynamics and reopened only to find everything in disarray.   I just needed to move to the correct frame.

P8 SR3 did totally mess up scaling though, the only thing that you can scale is the Scale and have conformed figures follow, xscale, yscale and zscale have problems so if you tampered with those too that might be the case as well.
