Hmm, 'fraid I'm running out of ideas....fast.

What format is the audio that you're importing? The only time I put audio to a frame sequence in Blender I used a WAV file. Maybe try different source audio, its possible Blender may have trouble with the internal conversion, and that's leading to encoding problems.
