Unfortunately that is not going to be safe. When backing up data to a USB it is almost certain the virus will infect files on the USB, and you have to hope that one of the viruses that made it on is not a USB bootsector trojan.  It is best to try to run a scan to at least remove as much of the infection as possible before backing up anything - otherwise you run the risk of backing up infected files.
