If you use Wings, the best way would probably be to cut the rough edges one polygon beyond their desired final edge, then connect corners of select polygons to create a smooth edge. After that, remove any remaining, unwanted extra polygons surrounding your final clean edge.
If you use Blender, you should be able to create new polygons to clean up the edge areas without having to divide existing polys, as in Wings.
