The exception is Python scripts; those need to go into the Program Runtime if you want them on the Scripts Menu.

I set up PP2012 with seperate runtimes, with its content Runtime in the directory with my external runtimes, and it's great; I can back it up easily with everything else....

It takes a bit of getting used to, but I like Windows 7 more than XP.  However, I still like Windows 2000 best, but it's not 64-bit...
