I don't know how it was done in M3, but these days a "second skin" usually uses a mask and a blender node to overlay the normal skin map with a map for the clothing. With this system the second skin won't show until rendered (perhaps it will in P9). Another way is just to paint the clothing over the skin texture. A spandex morph or displacement map can add to the realism.
