I was just reading through the documents that came with a Netherworks script I picked up some time ago. It mentions this precise issue, and the utility (Creator's Toybox) has a function for setting unique obj names to fix it. Hah. Netherworks solves problems before I even know I have them! What a guy!

Ah, interesting. I love useful scripts and Netherworks makes some great ones! I might have to go pick this one up. :)
