Adding root nodes lets you choose which kind to use. You don't have to use a Cycles root just because you're using SuperFly. The original PoserSurface root node is the one you know how to make transparent and it works in FireFly and SuperFly. Load one.

Have a look at Chapter 15 in the Poser manual for info about the root nodes.

I'm pretty sure you do know how to save and load materials, but if you truly do not, then look at Chapter 7, and specifically start at page 178.
