Yes, I have had trouble with the gel automatically checking itself back on. Once I removed a gel, set to render and when it was done the gel was back on. I thought I just forgot to remove it, so I went back and unchecked it. I watched the thumbnail as I hit render. It popped back on by itself as the render started. I'm not sure if it has something to do with other lights in the scene having the same gel and acting like a master or something.???
