You stated: "It finds the texture just can't find the trans for it. I loaded arch3 and it asked me for it and I found it and it loaded it. Then it asks for arch-3-tran.jpg and it is not in the same subdirectory as the other jpg's" The regular textures and the transparencies are in the same directory. If it asked you for the trans after you picked the texture, I'd bet you selected the png file that's in the props directory (arch3.png), not the jpg file that's in the Textures directory. Look at the extension when you're loading it and see.
