The techincal term is "Winding Order" The order the vertex appear in the OBJ file is different betreen the Morph OBJ and the base OBJ. This usually happens if vertexes are added or deleted from the model during the morph creation. Also some nodeling programs will reorder the vertex no matter what you do.
