Mike,The Eudora junk filtering is run before the rule you have set up for the EBot emails, so if they're marked as junk they end up in your junk folder before your filter can redirect them. Adding and removing the rule shouldn't alter this behavior at all.
It seems about all you can do is mark the messages as "Not Junk" in Eudora and it should eventually learn that they are not spam. There's no way to specifically avoid the junk filtering for the rule you have set up, I'm afraid. There should be a "Not Junk" option in the message menu which will allow you to do this.
