I would guess there is a ground plane under the terrain, it looks like 'deep' spots.

My bet is you've got ground enabled at 0 height in the sky/realistic sky, and the plane is a 0 height.
It creates a conflict, thus sometimes the ground is shown and sometimes the plane. EDIT: Yeah I was just going to say that it seems that it's a terrain which goes under the sky's ground or an anything grooves plane (it has displacement anyway, looking at the intersection with the buildings' sides).

It kind of looks like (in the lower right corner) the grey spot only shows where the clipped tree plane is. There are spots around other trees too. So maybe it is something to do with the alpha map. Is the map a pure black and white bitmap not jpg? There is also some ghosting around the foliage. It may help to give your tree map a black background.
