I have may character, overall all the joints seem to have been rigged. The re-orient joints command seems to have guest pretty well as to how my joints need to bend. The only problem is the knees. They seem to have the wrong orientation. If I try to orient them manually my model moves with my rig, no surprise there. I can't seem too be able to detach the rig from my model. The command is always grayed out. Any suggestions?

Detaching bones is a little finicky in Carrara. Sometimes you have to detach in stages starting at the extremeties and working your way back. :-/ Other times, you can move down one level from the top in your character hierarchy/Parent child tree. If you post a screen shot of your set up, I can give you a little better advice. Mark

Try locking the children and then rotating the joint so that the local axis (x,y, or z) is in line with orientation of the bones. Then

Sound sensible, but how do you lock the children?

You may also need to turn off constraints.

misha123, Thank you very much. You provided the key to solving my problem. Not only that, but you got me curious as to what those other little icons that I had never notice before did. One turns collision direction the other disables constrains, so you don't need to do it manually just click those two icons and move the joints around. It worked very well for me. Thank you very much.
