Poser will only look at the Runtime directly below it. It will ignore your deeper folder. I would copy the second Runtime into your Poser root. You will recieve errors about directories already exists: click yes or yes to all. IF you have different items in the second Runtime they will be added to your working folders. Then you can delete the second Runtime folder.
MAKE A BACKUP OF THE POSER DIRECTORY BEFORE YOU DO THIS!
I've done the many times myself. Usually its my fault because I've chosen one level down too many on a prop or figure install.
Good luck.

Do NOT copy the second runtime folder itself into the correct one. Copy the contents. You might want to look things over to be sure what you're really doing.

This could have happened when you installed from the .zip directly to your copy of Poser.
Some .zip/.exe are set up to install one of two ways:
Metacreations/Poser/Runtime... etc etc etc
or
Curious Labs/Poser/Runtime... etc etc etc
If you have the Curious Labs version and install the .zip with the Metacreations file name then Poser will create a duplicate Runtime folder... hence the duplicate runtime folders you had.
To avoid this problem, I make a temporary folder and install the .zip to that folder and then cut and paste the folders within the geometries folder to my version of Poser gemoetries, then characters/props/poses, etc... Problem solved, no duplicate Runtime folder issues to deal with. Then delete the temp folder.
