The clouds are done with Vue's new metaclouds and Spectral Cloud layers. They (vue/e-on) has done a great job with the Spectral Atmosphere and I have to admit the clouds are pretty damn amazing now. The cloud layer is now actually a 3D layer with height that can be placed at any level (you can have multiple levels but depending on the scene usually just one suffices). You can also mix in flat layers if you want. Metaclouds are basically single random cloud "blobs" that can be placed anywhere.
