The water doesn't look too bad. If you aren't already, use a frensel falloff in the reflection slot. The water mesh looks a little choppy, almost as if something large just fell in the water right next to the camera. Clouds are going to be hard. I remember seeing a really good tutorial, I think at 3dluvr.com, for creating smoke. It would work just as well with clouds I should think.

Yeah the water is choppy because its supposed to be either the beginning or the end of a storm. There already is a slight frensel falloff on the water, if you look near the top right side you can tell, but it isnt much. I'll check out that tutorial sometime. Thanks for the comments!
