I do nto think that is a sr4 problem but rather a cr2 problem. Open the cr2 into a texted like word pad, and make sure that hte path to the obj is where the obj is.

I had something similar yesterday: up to now Poser5 had no problem loadingV3's morphs, but now suddenly I had to point to them one by one, even though the files were all in the correct folders. When I tried to stop this, it simply went on, one by one asking me where the newt morph file was. I had to quit Poser by force. Never had this before. I restarted, and the problem was still there, while SP's morphs loaded without any problem. Bizarre...

Furthermore .... The obj files of older CR2's were not in the files when created and used prior to SR4. I could and did call these CR2's and they did not ask for nor did they need an external obj file. Therefore, I leap to the conclusion that SR4 requires these CR2's to create the obj file on the first time they are called up under SR4 ... there being no need prior to SR4.... and in the directory in which the CR2 happens to reside. This is a minor irritant, easily coped with since Poser now asks for the obj file by the name in which I saved the CR2, and since I have just called the CR2 up, I know where the obj is expected to be ... in the same directory. There is no need to edit the CR2 file (unless that is easier for some than clicking on the offending obj file). In any event, the obj file does not exist until the CR2 is called for the first time under SR4. A fix would be nice which would, upon creation of the obj file on said activation, also add it's location.

Since installing SR-4, I have had a few instances of P5 asking for an .obj file of the same name as the CR2 of characters I have added to the Character Directory. This happens for those characters added before SR4 and which did not ask for an obj until after SR4 was installed. These obj files are, in all cases in the directory where I created the character, and easily found once the message is flashed. This is not a show stopper, but something folks ought to know about.
