I've found that whilst the windows/panels don't all close when shutting down Blender, if I save the file, they will all open with all my previous settings... in Linux.
I don't hardly use MS Windows anymore, except for Poser Pro 2014. Someday when and if Smith Micro see fit to create a Linux version, I can remove Windows from my systems entirely.
I know - I'm dreamin' - but hey, it's a nice thought, anyway.

One of the most infuriating aspects of Blender's GUI is how it doesn't handle multiple windows. This tool will close all open windows when the main window is closed...brilliant and about time. Follow the link to the German forum and download.
