I have a terrain where I put bushes, they cover the hole terrain without any problem. But when I add trees to the eco system the bushes dissapear ?  Decay near foreign objects is not marked!

Maybe it is something to do with the relative presence/scale relationship ?

Are the trees and bushes in the same ecosystem?

You should use different layers of ecosystems.
Ecosystems populate a surface, if you say that trees have a presence of 1.000, and bushes also have a presence of 1.000, you can't have as may trees as bushes, because the trees use a lot more surface than bushes, so the bushes may disappear to make room for the trees.
If you use different layers for your trees and your bushes/grasses, then the problem will go away.
