I am hoping someone will chime in on this. I have looked at all my resources of information and except for creating a batch to merge images to make a panoramtic image that dates back Photoshop 7 which from what I looked at the script is not compatiable with current version of Photoshop. But will keep exploring for a potential answr for you.

Thanks Lobo, I'm figuring a script is probably the answer. It doesnt seem Photoshop is smart enough on it's own to figure out different directories. Looking at the actions all the files and locations are generic, so a script would have to be implemented for it to learn. Too bad I can't script my way through a wet paper bag.
I besides looking at some other Photoshop sites that I frequent ddi a simple google search on just your keywords "batch merging images" which produced many results some for software and tricks but nothing that really fit into what you need at least in how I understood what you wanted to do.

Yeah, that was my issue as well. I've been plugging different terms into Google for 2 days now and I have found a few things that were close but no cigar. I just found one script that is supposed to do this, but it's for an older version of PS and it won't even launch. :(
Hopefully I can come up with something soon, manually merging 18,000+ files will be a task indeed. :)

I was wondering if what I want to do is possible in Photoshop or someother software. And if it is possible what would be the steps to take?
Ok, so I have setup 2 folders, 1 folder is made up of PSD files and the other are png files all in sequence e.g., image 0001.png through image 5000.png and final0001.psd through final5000.psd. I'm trying to find a way to open one of each type and then add the png file onto a new layer within the PSD, then save it as the PSD.
So, open final0001.psd, open image0001.png select the png, select all, copy, select PSD, paste in place, save, repeat until all files have been prcessed.
I've tried setting up an action and batch processing the action but that didn't work, Photoshop did not pick up the sequence, and or just saved it back into the same file (not quite sure what it really did).
