Sounds like you need to change the normals of your model.
Open the model in the VM, select all and Selection>Reverse Polygon Models
You can also check if this is the problem in the assembly room by selecting the Hide radio button under the backfaces field in the view part of the models properties(just under show object in 3d view).
Now, if the normals are wrong, you should see only the faces of the inside of the model.
If you duplicate part of the model with symmetry and weld it in the VM, half your object will usually have opposite normals. EDIT: For deleting targets instead of areas: Highlight your target (click it in the list), then open the drop down (the one where you create new targets) and select delete target. Set to zero only means deselect all, it doesn't reset the target to have no morphs, as it may sound like.
