You do need to save the OBJ (using a different name to the original file), you then need to edit a copy of the CR2 to refer to the new OBJ file.
UVMapper can save UVS files that can be passed on to others so that they can apply the new mapping to their own copy of the OBJ (see the ReadMe for this item for an example of the process -> http://market.renderosity.com/mod/bcs/index.php?ViewProduct=59018).
Uv infos are stored in the obj file. If you remap the obj and save it, the new maps can only work with the proper obj.
As you can't distribute a modified version of someone else's obj, the only way you have to make other people use your textures would be to save the new uvs file others could apply to the original obj (without overwritting it of course :) ).
Not an easy way to redistribute something though.

I just bought a clothing set that I don't particularly like the mapping of. I made some planar templates using UV Mapper which would work much better for me if I could figure out how to get them to apply. Is there a script I can write into the mat pose or does this info need to be changed in the obj itself? I can't redistribute the clothing with my texture set so am I stuck using the default layout?
