I'm confused by the question, unless the problem is you're unaware how to add a Poser Surface root node, or how to save a "transparent" shader and load it on any material.
You don't need a "SuperFly" version of a transparent shader.
Renderosity forum reply notifications are wonky. If I read a follow-up in a thread, but I don't myself reply, then notifications no longer happen AT ALL on that thread. So if I seem to be ignoring a question, that's why. (Updated September 23, 2019)
Adding root nodes lets you choose which kind to use. You don't have to use a Cycles root just because you're using SuperFly. The original PoserSurface root node is the one you know how to make transparent and it works in FireFly and SuperFly. Load one.
Have a look at Chapter 15 in the Poser manual for info about the root nodes.
I'm pretty sure you do know how to save and load materials, but if you truly do not, then look at Chapter 7, and specifically start at page 178.

Well, actually, I have been doing that. And I have looked in the Poser manual. Well, if I add a PoserSurface root node, I can't figure out how to connect it to the Cycles or Superbly node. I've tried dragging the hookups from one to the other, but they don't hook up. The Poser manual "explains" about the various kinds of nodes, but it doesn't explain or illustrate how to connect the two. At least, I have not been able to find that information. I have done searches in the manual. No luck.
And no, I could not figure out how to save a transparent shader and load it on any material.
I did watch the "webinar" on the SuperFly shaders. So, I am trying.
Keep in mind the difference between the "Add" node (2 check marks) and the "Replace" node (1 check mark) and case that is part of the issue. IF the area you are working with is a transparent zone on the bodysuit already applied, you needn't change anything for that zone, as bagginsbill stated. VB's read-me explains the use of partial nodes to Add to an existing shader.

When I use, e.g., the M4 Bodysuit with Firefly or standard materials/shaders, in the Material Room I can make any of its various parts fully transparent. If I apply a SuperFly Shader (I'm using Vince Bergna's SuperFly Shaders), the Transparency settings no longer show up. Is there some item I should look for in a SuperFly Shader that will control transparency, or is that just lost to me? (Of course, I know that in the Pose Room I can uncheck "Visible" in the Properties Tab, but there aren't as many parts to the M4 Bodysuit that will show up in the Properties Tab, so I'm still losing some of the items I would like to control with transparency, even going all the way to invisibility.)
