It looks like Blender is working as expected, but you need a much higher subdiv level to be able to accurately displace the cube.

I've never heard of the first problem that you described, but as for the second, it sounds like the object was hidden. You could confirm this by looking in the Outliner and checking for the 'eye' or visibility icon. Alt+H will unhide all objects in the scene.

I've had graphics issues on Ubuntu before. I'm not sure what your problem is, but are you having problems with both CPU and GPU? I am a bit surprised that the repository has 2.69. The version of Blender there tends to be about a year old, so I have generally unpacked the downloaded tarball to my home folder.

The key is adding a boolean modifier on both objects, and doing intersections

If you're exporting rigged characters, I think Collada is your best bet. However, there can always be issues with more complex scenes, and rigs especially are difficult to export correctly and get working properly.
